I have a 2007 Ibanez RG2EX1 with Ernie Ball gauges
11 14 18 28 38 58 and i have the action set and the nut slots are cut perfect, and the neck is set fine. But I cannot adjust the intonation. Whenever i fret the 12th fret note, the tuner goes crazy and it goes flat sharp flat sharp flat sharp. It does not stay still and it does not tell me which way to adjust it. i am trying to tune it to B F# B E G# C# (from low to high)

I also want to add that whenever i try to tune it even without the intonation set, the low E string is ALWAYS sharp no matter what. It always has been ever since i bought it. And even when i bought it, it had diffeent pickups in it.

im not a tech guru at all, so disregard this freely. but may i suggest using lower guages, like 12 or 13 if you're tuning to drop b?

You need to tune your guitar to standard E,A,D,G,B,E tuning when adjusting your intonation this makes life so much easier. Trying this in drop B would be a nightmare.

I agree tune it to standard adjust the intonation then retune back to your favorite tuning.
